Identification of human gene core promoters in silico.

چکیده
Identification of the 5'-end of human genes requires identification of functional promoter elements. In silico identification of those elements is difficult because of the hierarchical and modular nature of promoter architecture. To address this problem, I propose a new stepwise strategy based on initial localization of a functional promoter into a 1- to 2-kb (extended promoter) region from within a large genomic DNA sequence of 100 kb or larger and further localization of a transcriptional start site (TSS) into a 50- to 100-bp (corepromoter) region. Using positional dependent 5-tuple measures, a quadratic discriminant analysis (QDA) method has been implemented in a new program-CorePromoter. Our experiments indicate that when given a 1- to 2-kb extended promoter, CorePromoter will correctly localize the TSS to a 100-bp interval approximately 60% of the time. Background: We examine the GA-repeat core promoters of MECOM and GABRA3 in human embryonic kidney-293 cell line and show that those GA-repeats have promoter activity, and those different alleles of the repeats can significantly alter gene expression. We propose a novel role for GA-repeat core promoters to regulate gene expression in the genes involved in development and evolution. Background: The key enzyme of estrogen biosynthesis, aromatase cytochrome P450,is encoded by the CYP19 gene.CYP19 plays an important role in the development, function,an regulation of the female reproduction cycle. Thus, it is the potential candidate gene affecting fertility performance in human. CYP19 transcripts are expressed mainly in the ovary, testes, breast, adipose tissue and brain. Tissue e...
متن کاملComputational approach towards identification of pathogenic missense mutations in AMELX gene and their possible association with amelogenesis imperfecta
Amelogenin gene (AMEL-X) encodes an enamel protein called amelogenin, which plays a vital role in tooth development. Any mutations in this gene or the associated pathway lead to developmental abnormalities of the tooth. The present study aims to analyze functional missense mutations in AMEL-X genes and derive an association with amelogenesis imperfecta. The information on miss...

متن کاملFunctional analysis and identification of cis-regulatory elements of human chromosome 21 gene promoters
Given the inherent limitations of in silico studies relying solely on DNA sequence analysis, the functional characterization of mammalian promoters and associated cis-regulatory elements requires experimental support, which demands cloning and analysis of putative promoter regions. Focusing on human chromosome 21, we cloned 182 gene promoters of 2500 bp in length and conducted reporter gene ass...
